Niels Bohr Institutet har igennem seks årtier været tæt knyttet til udviklingen af det europæiske center for partikelfysik, CERN, i Geneve. Relationen går helt tilbage til Niels Bohr, som i tiden lige efter 2. verdenskrig lagde et stort arbejde i at få etableret et fælles europæisk laboratorium til studier af subatomare fænomener. Siden har forskere fra Niels Bohr Institutet bidraget til helt basale eksperimenter, som har gjort nogle af de mest centrale opdagelser og foretaget målinger på naturens mindste byggesten og af de kræfter, der holder partiklerne sammen i fx protoner og neutroner.
